Peter claimed to Nikki in episode 20 that he was the bomb, correct?
What if he wasn't, but he was led to believe that he was?
Think on this:
Sylar, in the guise of Nathan, comes upon an unconsious Peter. Thinking to take advantage, he's getting ready to act when Peter comes around. Thinking quickly, he kneels, wakes Peter up, and then tells him to flee, as he's just caused the most massive catastrophe ever recorded. Peter, trusting his brother, leaves, convinced that he, and not the missing Sylar, was the root of the explosion that levelled NYC.
Sylar then trots off to make war with the other heroes out there. Using Matt and his connections with HRG, they gather in some very special folks, who are introduced to the real man behind the mask!
I'd have to say no to that, but at the same time, I just don't think they're gonna go that direction (my personal opinion)...then again, it could be some sort of force field or stange anomally along those lines (developed off the basis of previous supers powers)...thoughts on that??
maybe they discovered a kryptonite type alloy (which comes back tot he "special metal" theory....but even that isn't likely in my mind...but still a possibility)

Peter never having met Claire is still the leading theory of the scar, as far as I'm concerned.
I just wanted to acknowledge what I'm sure most of you know, but that I haven't seen explicitly posted: "Behind the Eclipse" has confirmed that Peter has the scar even though he has Claire's regenerative power.
i think maybe peter gives himself the scar by whipping a dead horse to death then reviving it then whipping the same dead horse to death again and again and again....................................oh and some where along the line of whipping the dead horse again and again and again and again and again and again he forgets to regenerate his face as he continues to BEAT THE DEAD HORSE again and again and again.......................or maybe....................

Peter had to meet Claire. This scarred Peter is the result of all the episodes we've seen in the present...and he definitely meets Claire. There has to be some other reason he keeps the scar. My money's still on it being psychosomatic. Look at Hiro "losing" his power for a while. Look at Peter having to remember a person to use their power (and before that, only being able to use their power in their vicinity. Look at Ted losing control when he gets angry. These abilities are affected by their emotional state and self-image.
Okay, so maybe I missed it, but I didn't see anywhere in that link that it said that peter with regeneration still has that scar...
what I did see is the following:
Absoutely. OK, now this next question is easily the most asked one by our readers this week, so we've taken each of those and summarized the numerous points people made as best we could. With "Five Years Gone" we got a peak into a dark future that may be ahead for the Heroes. Future Hiro stated the reason why this bleak future had happened was because Future Hiro was unable to kill Sylar. Reason being, that Sylar had the ability to regenerate from the sword wound due to the fact he had killed Claire and now had her powers. So, Future Hiro had gone back in time and told Peter to "save the cheerleader, save the world," something that had not happened in the future reality's past. Yet, it is later shown that Claire is still alive in this future and even Mohinder knew of Future Hiro going back to talk to Peter on the subway. So, how did Sylar regenerate from Future Hiro's sword when, if Claire is alive in this future, he doesn't have that ability? Or did Sylar get regenerative abilities from another hero? Or has Hiro Prime's appearance in the future affected reality not unlike SuperBoy-Prime's punches during "Infinite Crisis?" Wow, we just showed our serious fanboy side, didn't we?
You had us at “Hiro Prime.” This is as best we can explain it now without spoiling the next three episodes. As far as Future Hiro explains, it is a two step process. Save the cheerleader from Sylar. Then stab him. When he visits Peter on the subway, he'd stabbed him, but he regenerates. So he needs Peter to save the cheerleader. He jumps back to his time, expecting change but gets a similar world (Claire's alive, but in hiding). See the webcomic “String Theory” for the play-by-play. Then he finds the wild-cards sitting in his loft. Hiro and Ando. He needs to get Hiro back to complete the second part – stabbing Sylar.
Which makes me believe even further, my original theory of th event not yet happening once the past event was changed (what someone referred to as "back to the future timetravel thinking )....sooooo, based on this quote above, I again throw into the whole thing that the event that caused peter's scar in timeline 1, has not yet happened to regenerative peter, so the scar hasn't healed/regenerated
