A friend and I were discussing Heroes and as it seems all conversations about "mutants/special abilities" go, we started talking X Men. She posed the question "Who is Nightcrawler's Father?" I know Mystique is his mother, but I didnt know who the father was. Anyone out there know??
That is kinda creepy. I mean, she's like a man/woman. So would she be a woman or would she be a man? Woman Iguess, cause her original form is female. Strange...I would be kinda disturbed knowing my father was a woman...

Last I knew, Mystique was definitely female . . . I'm sure if she was posing as a man she could have a dong, if necessary, but what about sperm? It could never happen.
Now, keep in mind that, as I said, while I remember reading it, I can't find a reference to it.
That being said, a quick look at the Marvel Database mentions that there is no proof one way or another as to Mystique's gender at birth. In fact, there are clues that point to her being Sherlock Holmes (although, this could be as a male or female birth, to be fair).
Although... they also mention that she lost her powers at (at least) one point, so if someone had access to the comic where that happened, it would probably tell us a bit more.
Correct me if I am wrong, but Beast is a science experiment gone awry.
You are correct. His mutation was just the strength/agility. When Hank McCoy started looking for a cure, it furthered his mutation, making him all blue and furry.

I think I've missed any hints in the comics that Mystique may've been Sherlock Holmes . . . Any references? Also, I'm almost positive she's female; hasn't she given birth to children?
In Mystique's entry at wikipedia, under the heading of Destiny, it states:
