I'm warming to the idea that its a new villain. Perhaps even someone the company let free to do the job. Or someone they wouldn't normally do business with (a for $$ special mercenary).
The Pandora's Box line is also very telling, but can be taken many different ways in how it relates to:
1. The Reaction not just from Peter, but from the confused world watching
2. The person used to do the killing
3. What the company is now capable of (who do you kill next for preservation)
Side note:
Angela told Nathan and Matt that Adam needed someone like Peter to help get the vial because of his special set of abilities. Does this mean that she knows and possibly was the one that originally helped Adam? Also makes me wonder what powers they originally needed to stop Adam.
Pandora's Box is also Matt and his supervisor's reaction to his investigation that led him to Texas and the deaths of so many "specials" related to the company. As for stopping Adam... it was probably pretty easy.
I tend to side with Action Figure on this, but I also wonder... If originally, Elle was going to be related to Claire or Meredith, you can count her as another person you would have let out of the Pandora's Box. This might still come to pass, depending on how they continue to write her character, AND how Claire's speech on her impacts her life.
If it's not HRG, that doesn't mean that the company wasn't behind it......

I think West shot Nathan. It didn't take Nathan and Parkman long to get to Odessa together. I think he's tied into the Company and probably hooked up with Elle. She was watching the monitor and got West involved to show Bob that she was still on top of her game.

So who do I think it was? Two guesses:
Originally I thought it was Arthur Petrelli. I could definitely see him being in hiding all of this time.
But then in the live chat, Breakdown asked where The Haitian has been all this time.
And thus, I'd argue that THE HAITIAN shot Nathan.
After all, The Haitian works for Angela.
And Angela was accepting of the fact that it "had to be done."

Although, I think Angela was referring to the fact that only a mimic who has accumulated multiple abilities could get past armed Primatech guards and open a vault which could otherwise not be opened.
I'm telling yall - I'm still thinking that dehydrator woman in the GN was Angela. We've seen a lot of betrayal within the company, as well as differing opinions as to how things should be run. If Angela was indeed that woman, then it would be no surprise that she would have her own motives for being in France and doing her own thing, even if it meant going against some of the other founders of The Company.
If that's the case, then I could see Angela being the 'leader' of whoever killed Nathan, but that it was a decision Angela let the assassin make himself, which is why she said, "You've opened Pandora's Box."
PK, I didn't notice that you beat me to the Arthur Petrelli thing. Sorry about that. Maybe we can find a way to work both Arthur Petrelli and future Peter into the theory lol. Maybe Arthur Petrelli is future Peter. Wow. How would that work itself out?
I don't think it was West - he doesn't seem to be the type to just change sides like HRG. His fears of revealing his powers seemed more teen-angsty stuff than anything - he doesn't mind being special around Claire, but if it makes him seem any "less normal" to his other peers, then its something to bury and forget about.
I think it will be HRG or some other character we don't know about yet.
I just thought of something quite important... Matt was mind controlling the audience and forcing them to listen and report the conferance. Who but Peter, Murray or Matt would be immune to this mind control.... ergh!!
