Angela has a secret that will be more surprising to fans than the actual revealing of her power, here's what I'm thinking.
They are referring to the adoption. Not only that, I believe that Sylar is a Petrelli. I just feel it. Maybe it's the Isaac within me Who knows...
I believe Peter and Sylar were both an experiment to create a special with 'maximum poential. Now, if this is the case, I think I have the solution as to why he was given up for adoption. WHAT IF Sylar was 'given up' because The Company didn't think he had an ability. Meaning, they tested him and tried to figure out what he possessed as a baby (which I'm sure they could do with their technology), and couldn't find anything. I mean, really, how do you 'test' for intuitive aptitude. Seems nearly impossible.
On the other hand, they probably COULD have tested for Peter's power and discovered he had mimicry either through tests, or through baby Peter accidentally mimicking one of their powers.
And that's why I think he was given up for adoption while Peter was kept - becuase they didn't think he was 'special'.
Well, they did say they couldn't find any trace of powers other than TK in Sylar when they captured him after his failed attempt on Claire. So your theory of his IA being undetectable would seem reasonable - and would make a certain sort of sense as to why they were looking for something else in the first place.

EXCELLENT addition to the theory, Ambience! I totally forgot about that scene.
It makes sense now! Linderman might have ordered HRG to keep Sylar alive because of Sylar's 'special' scenario (meaning, after years of thinking Sylar was a failure, he final manifested, and they were looking for more abilities - since he was SUPPOSED to be another 'maximum potential' - but all they found was TK).
Actually, scratch the Linderman thing - I think it was ANGELA who ordered Sylar to be kept alive (when HRG was talking on the phone walking down the Primatech hallway back in "Fallout"). As we know, Angela is a founder of The Company too, and was working with Linderman, so she probably had just as much power over ordering HRG to do things. Notice that when Angela takes Claire in NY and is talking to HRG on the phone in the parking garage (during the Season 1 finale), Angela acknowledges the fact that 'they' gave Claire to HRG to take care of and that his job was done. The interaction between Angela and HRG, to me, suggests that he was well aware of her position in The Company.
Jorm brought up a good point, in the "Peter vs. Sylar 5YG" thread, that Sylar could be an underdeveloped form of a mimic, which also makes sense when coupled my theory. Instead of being a 'failed' experiment as I dub Sylar, he could just be an 'underdeveloped' mimic, rather than wholly a failure.
add "claude" in there somewhere, and i'm on board popkorn! (meaning, add him in ur theory somewhere like...maybe angela knew he would manifest one day, and told claude to hide him, much to the disliking of the rest of the company)

Gabriel was given to Claude so that Claude would hide him. In regards to my theory, this would have to mean that the 'maximum potential' experiment was very low key, maybe something that even Angela (and maybe Linderman) kept to themselves. After nearly being eliminated by HRG, Angela knew that Claude was doing them a favor by hiding Gabriel, and so she had Linderman heal Claude (after all, Claude took, what, 4 or 5 shots to the chest? And THEN most likely fell off of a bridge? The only way to survive that would be via Linderman, or Adam/Claire's blood).
So yeah, after nearly being killed, Claude said enough is enough, told them he wasn't going to hide Gabriel anymore, and permanently went invisible, at which point Gabriel was given to Virginia and Mr. Gray.

ok so...the thing i'm kinda iffy about is this, hrg was ordered to kill claude by who? a 'higher up' right? was it thompson? damn...i just dont see how he would choose to die rather then tell, unless ...the person he was hiding was related to him...know what i mean popkorn? hehe
1) Either Thompson 'heard through the grapevine' that Claude was hiding a special, and thus ordered HRG to elminiate Claude. After all, there are so many pairs of human-special agents that roam the globe. Linderman can't possibly keep track of all of them. Thus, people like Thompson, who have that kind of role in The Company, may have power to deal with the pairs of agents, which is why he could have had authority to eliminate Claude.
OR
2) The attempted murder could have been setup by Linderman/Angela to get Claude seemingly 'off the map' so that he could better hide Gabriel without any suspicion from the lesser heads of The Company (i.e. Thompson). If this was the case, I don't know that Claude would so readily agree to almost being killed, even if Linderman did say he would heal him, so I'm thinking that the setup was something kept between Linderman and Angela and Claude was NOT in on the loop.
Not sure which one I'm leaning towards right now though...

Remember, they were supposed to bring back the augmentor after she helped hide that crater, but he called and said that she's escaped, and then capped her..
There's more than one sect in the company that is operating here, and we're not seeing the entire picture just yet....
i dont know why but i have been continually thinking about arthur petrelli i all of this.
it would make sense to be honest, what with him disappearing off the face of the earth, and there wasnt even a funeral/body for him that was mentioned.........one of the heores or agents could have just planted this in peter and nathans heads that he had actually died and gave them memories of a funeral u know........
i think that he could be hiding an adopted hero but i have a better theory on what he is doing ill post it on the general spoilers tho cause its off topic
I, too, sense that Arthur is somewhere in the middle of this... maybe...
In regards to the funeral though, Peter and Nathan knew that he died and if they didn't have a funeral for his body, I think they'd be very suspicious. In the series, it seems as if they've accepted that their father is dead, which to me means that there must have been a funeral for his body. But this is of course all just speculation - I'm just basing this on what Nathan/Peter have said in regards to their father.
But you're right - maybe someone out there has a power that can fabricate memories or thoughts. Maybe Peter/Nathan were mind controlled (by someone such as Maury) into believing that there indeed was a funeral. Maybe in the same way that The Haitian can remove memories, perhaps he can implant artificial memories as well. Kring did say that The Haitian would be taking on a bigger role in the upcoming season...
Anyway, I was rewatching some Season 1 episodes tonight and I've got a new (very small) quote that possibly supports the theory regarding Sylar being The Company's failed attempt at creating 'maximum potential'-
