Sylar can hear Adam with enhanced hearing, but Sophie will be ordered by a higher individual to find him.

Peter has gained unknown abilities while he first escape from the level 5 facility (four months ago).

Sophie follows a plan Adam and Angela cook up. Adam tells sylar where the company is located. Sylar breaks into the facility to stop the company that took his powers. He unleashes chaos and learns of the prisoners. He frees them,, but wants to acquire their powers later.

Knox flees to Louisiana and runs into a crime fighter named St. Joan.

Knox's [big maybe to me, but it was confirmed see season 2/three spoilers]

somehow.................... kills Micah. Their are other deaths, but i do not believe the characters will stay dead or it was the futuristic results of a continuous killing spree. Under the leadership of Adam /Angela,The cadre of Villains overwhelm Peter and put a scar on his face.

The Haitian has a role in it, but i have no idea at the moment.

[Big maybe ]Noah is assigned once again to capture the escapees he helped lock up.

Other theories
Robert Bishop needs help with his adopted child issues and the company is falling, Linderman is resurrected and he helps Angela run the company.

Debbie , The lady West tortured, is a evolved human.

Several prisoners will escape, but only a handful will join up will Sylar under angela's orders. Angela will play boths sides of the fence. Once the truth comes out, Peter and nathan will try to redeem her character.

Late Season 3 / [maybe] early season 4 will reveal more secrets about the company's founders.

It would be funny if sylar used illusion and a company gun to use peter to destroy the company. Almost sounds like something sylar would cook up, but .... i could be wrong.

I don't think Sylar had control of his abilities at the time that Nathan was shot.

After all, the last shots we see from Season 3 is Sylar injecting himself, TKing the can, and saying "I'm back.."

So while it would be interesting, I don't think you can place Sylar at the shooting..

Now, someone trying to pose and frame Sylar would be plausible....

In .07%, sylar sees the company gun at issac's apartment. He may have snagged it later from issac or from the place where candice held him. Also Sylar has intuitive aptitude. He had problems mastering Enhanced hearing, but he mastered ted's power pretty quickly.

Why would he cause a war with company? The spoiler clip shows him saying

"You tried to take my powers, didn't you?" or "You try to take my powers."

He is in scenes with elle and Angela. Since Angela takes over, i will assume Sylar kills bob for revenge.
