Yeah... I'm not so sure that Sylar has the virus anymore (I'm not gonna say yes or not yet), but the spoilers I posted reveal that The Company does have the capability to take powers from people, as we will find out in episode 6. So they DEFINITELY have something to do with the disappearance of Sylar's abilities.
And considering that my sources say that The Company will be taking powers AWAY from someone (who wants her powers), that implies that it will be taken away for good. That being said, I think that telekinesis, cryokinesis, edetic memory, liquefaction, super-hearing, precognition, radioactivity, and the other 6 abilities we don't know of, are gone forever.
Looks like the only thing Sylar has now is illusion. Last year, I thought that giving Sylar illusion would make him unstoppable, especially with his other abilities. But considering that he doesn't have them anymore, I can deal with him having illusion.
But if he lost his ability to see how things work, would that mean that he can't gain other powers anymore too? So maybe he doesn't have illusion. I personally don't think he has anything right now except his shirt and pants and various blunt objects he finds along the way like bricks and stuff. I think he's looking for Mohinder so he can find a way to get his "see how things tick" power back, then he can start over from there.
Well, although it was a "broken" clock we heard (as Action has pointed out), it was a clock nonetheless, which to me implies that the writers are saying at the very least he still has intuitive aptitude, even if he doesn't have illusion. On the other hand, the broken cliock could mean that he still has his original power and can aquire other abilities, he just can't use them yet.
Hmm, let's think about this... Sylar knows how things work, and his skill is to fix "broken" objects/people. I wonder if he'll figure out how to fix himself...

If he does get back TK, as spoilers and previews indicate, there's no doubt in my mind that he'll also be getting back cryokinesis, super-hearing, eidetic memory, liquification, precognition, and radioactivity...
...and this could mean that he'll finally be able to use illusion as well... we still don't know if he acquired it...I think he did, because he clearly tried to use it himself after killing Candice, which means he felt that his body had it... but that's just my 2 cents...
I take it that his original power, learning how things work, is what gave him all of the other powers after he did something to the brains, whatever that may be. So as long as he has the knowledge, I think all of the powers will come back when he regains the use of his own power, including illusion and Alejandro's power, which I'm assuming he took.

1. Do you think Sylar would lose all of his powers if the Haitian mind wiped him, since his power is mind-related? I think so, so it would be a little different from Peter, who's power I think is less mental and more physical after seeing he retained his absorbed powers even when his memory was gone.
2. I think Maya will try to use her power to kill Sylar and he will grin wickedly, make a witty comment, and use Alejandro's power to stop her. May not happen, but I think it would be cool and would go well with Sylar's character.
Well....I do see your point. But, Sylar said, "when i get my powers back I'm going to kill you." So I figured that meant he couldn't take any powers until he got his own back. I'm still kinda iffy on this, but that's what I took from what he said. Also, I'm not sure Sylar would lose his powers from the mindwipe, at least not for long, because he had already been mindwiped by the hatian before, and he remembered everything still.

Did he ever "examine" Alejandro's brain? I thought he just stabbed him and then was interrupted by Maya. Still, I guess he could have, as I'm sure he didn't leave with Maya still in his towel.
When he was talking to Maya, you could see Alejandro's body behind him, but you couldn't see his head. I figured this was intentional and they were implying that Sylar took his brain, though I might be reading too much into it.
Ironically, though, what you just said will go against one of your theories.... (that his old powers are gone forever)

Unless they altered his DNA, Sylar still has his powers. Back when he was captured by Primatech in Season 1, HRG says, "I think the infusion of so many alterations to your DNA has corrupted your mind." (from Fallout).
Therefore, the powers are in his DNA now. I don't see him losing them unless the strain of virus he's been infected with permanently removes the powers, even after healing. When Molly was healed, she got her powers back. Why not Sylar?
Yep, he is going to get his powers back, and its going to be wierd because Adam is bad and Peter is working with him, who's side is Sylar going to choose? Adam would also want him dead, no? This would put Gabriel in the morally grey (pun intended) and would definitely be strange to possibly see him side with Adam/Peter.
