Scenario A:
-Sylar has the virus.
-Peter's becomes more of an evil character after going through his current situation.
-Peter becomes nearly unstoppable.
-The Company has to make deal with Sylar and cure him to stop Peter.
Scenario B:
-Sylar has the virus.
-Peter returns or is brought back to NYC to discover WTTB and needs to try and stop him.
-Peter convinces Mohinder to risk curing Sylar because he can't stop WTTB alone. Or The Company doesn't have faith in Peter so they cure Sylar to stop WTTB.

Your second one reminds me of DBZ and the many times Goku and Vegeta team up, most of the time against Vegeta's wishes. I sort of like your first theory better though. I could see Peter going evil more so than I could see him convincing the Company to heal Sylar to help him fight WTTB. Although, Peter going evil would add more chaos to the equation, and with Hiro and Peter in upcoming scenes together, I get the sense that they will be fighting on the good side rather than against each other. Hiro still needs to kill Sylar, Peter needs to kill WTTB. Just my thoughts...
Like I said before, I think it would be cool to have Alejandro's actor playing Sylar for awhile. I don't see Maya getting killed anytime soon though. Why introduce such a major storyline then dismiss it. People would really have to get bored with her for that to happen.
That's a neat thought... but they did that once with Zane already (for a great deal of time... 2-3 episodes), not to mention that Sylar's also claimed to be Mohinder (when confronting Zane) and Isaac Mendez in "Landslide" as well.
And on the other hand, I don't think that the writers would go in the direction of the police thinking Alejandro was Sylar, because again, they've done this already - with Ted.
I don't think he'll be taking on any more false identites, nor do I think another character will be mistaken for Sylar... hmmm...
False identities are kind of an MO for Sylar. I expect that he would use impersonation and similar tactics again. He needs to get close to his target to make the kill (or at least to find out what power he's going to get). But I think it's going to be short term - more like how he pretended to be Isaac or Mohinder than how he impersonated Zane or Nathan.

If anything, I'd definitely much rather prefer that. Someone, maybe Zach Quinto, hinted that we'd be seeing a different "side" of Sylar, but I don't know if that was in regards to him not having being able to acquire abilties, or him not being 'evil' anymore.

I'd prefer that too. I think it's hard to replace Zach as Sylar, even temporarily. Adrian did alright, but it still wasn't the same.
They could have others play Sylar in Zach's absence if they wanted to though. Depending on the timing of his ability loss, if he gets the virus from Candace and retains his abilities for a little while before he loses them, they could have anyone be Sylar (or Sylar be anyone if you prefer). I don't think that will happen because I had the impression that the ability loss is something we'll see very soon, but in theory...
With Sylar being alejandro and all, (kind of late, I know) He needs to learn spanish, Than again not to hard, charlie learned japanaese...
I think he's going to impersonate Derek, and in that case, he might not need to speak Spanish. We haven't heard Derek speak Spanish (did we?), but they did meet up in Mexico, so you'd think Derek would have prepared at least a little.
I think he probably decided to go to Mexico and stole Claire's car to do it, rather than he's in Mexico because he stole a car. But stealing a car does imply that he was in a hurry and wouldn't have learned much Spanish. I'm sure it's not unusual for people in the U.S. to go to Mexico not knowing any Spanish.
So what do we think Derek was in jail for? Stealing the car? If so, the police might have been wiser to confiscate Derek's car keys. And I would have expected the car to be in the impound lot anyway if it had been stolen. Unless Derek drove it to the police station and turned himself in.
the colors of the rogue cars were different i thought. wasnt claire's orangish and this 1 wit derek black? also, this is mexico so i dont think impound lots are necessarily protocol for car jackings.

Yes indeed. But I think that almost makes it more interesting. How, then, did the Company manage to rid him of the powers he'd accumulated, if he doesn't have the virus?
