Forgive me if this has been posted. Judging by the hidden room and Forgive Me scrawled all over the place and the bible prominently displayed under glass in his apartment, I'd have to say Sylar is just a religious nut job. I don't believe he is working for or anyone is working with him. He's just a super powered serial killer driven by the need to destroy those he sees as an abomination to god.

As to why he takes the brains, I have no clue. Maybe he's like Issac who needs to shoot-up in order to use his abilities. Maybe there's a chemical in the brains of supers that he needs in order to function. Maybe he just makes sock puppets out of them and spends his evenings recreating Hamlet. We'll just have to wait and see.
