I hate to be the negative end to this but as far as the hrg knowing about sylar because of him being her real dad thats a BIG if. Think about this, HRG in the apt of Mohinders father. He was obviously using information from his place to find stuff out about his research so he may have got most of the stuff about sylar there. Also why would the painting have her brain cut out if he has her ability already being her father? I believe that HRG is keeping her from her real parent to prevent any chance of losing her or her finding out that he(sylar) may have already killed her parents if in fact they did have abilities as well.Keep in mind that Sylar was a project which means he may have had only 1 ability and mohinders dad may have been giving him ways to gain more as a project to test the extent of evolution. That may be the reason for the blood sample in the book mohinder found. It can also explain the book of removing brains at sylars place. I believe mohinders dad may have had his brain removed by sylar to find the whereabouts of the other heroes which would be how he made the full version of the map with all the locations. Mohinder did say him and his father are also forms of evolution so with his dad knowing all the locations sylar could have taken his brain and madethe map to find each one making claire one of them. That is also most likely why hiro found isacc dead. He may have done that to prevent anymore clues to who dies next.

Claire's brain was removed because it is the only way to keep her dead.

When she was on the table being examined after being "killed" by the QB, she didn't come back to life until the branch was removed from her brain.

Who ever is trying to kill her knows that the only way for her to die is to separate her brain from her body.

However, I would say that sylar doesn't know that the person with claire's ability is...a girl.

This is probably why he removes the brain from all his victims.

I like the way you've used Scooby Doo as an example!
And you're completely right, connectivity is the theme of the whole show. But I just don't really like the idea of Sylar being her dad, but it's entirely plausible!!

The ages match up, and the power struggles/relations. Sounds good. Let's see what happens.
