What if Hiro/Peter had the ability to travel to alternate universes aswell as timelines?

Perhaps they could travel to a universe where Sylar is good and Peter is evil, Claire is a member of the Company and the President is Mr Lindermann..

This would also give us a glimpse into how the actors can portray different types of characters.

I don't quite think that that specific scenario is possible, but that kind of idea is a good one. It is like Five Years Gone, where the characters have changed in a way that won't happen ultimately but only possibly, like bad-ass semi-adept Peter, bad-ass rebel Hiro, and corrupt tool Matt. It is a great way for character to be expressed in a way that does not considerably change actual characters, just our perceptions of them and what they could be.
